Going barefoot into shops or any other public places in Germany is absolutely no problem at all. I have never ever encountered any nasty remarks, nor have I been asked to leave any place at all. Even in publick places like town hall, railroad stations, Düsseldorf airport, subways I have never encountered any problems in any German city I have been to.
